Computer is running fine.

One of the programs (I believe it was ComboFix.exe) created a bunch of folders on my drivers called: Boot, MSOCache, Recovery, etc. Are these folders necessary?

OTL Cleanup should have removed all Combofix items.

You may be seeing some legit hidden folders.

Open Windows Explorer. Go Tools>Folder Options>View tab, remove checkmark next to Show hidden files, and folders, checkmark Hide protected operating system files.
Press F5 to refresh Windows Explorer view.

I followed those intructions and the option was already checked off. I tried enabling and disabling it also. If they are still visible, would you say it's safe to just delete them.

Right. So I have had the option to show "hidden, files, folders and drives" for the last 3 OS's I have installed.

Showing hidden, files, and folders is checked on. Because I want it on and I did so when I installed Windows.

"Hide preotected operating system files" is also checked on, and was checked on before I read your previous message.
