Inactive Had a trojan and another threat.. I think they're removed.. also a background issue

I was on a website and my Microsoft Security Essentials popped up saying I had a Trojan:Win32/Jpgiframe.A.. which it prompted to remove and I allowed. from there I run another scan and Exploit:Java/CVE-2009-3867.MZ and Exploit:Java/CVE-2008-5353.RP come up, which I also remove. After doing this and running another scan I turn off system restore and restart.. from there I turn on restore again, and now everything seems fine, although my computer speed wasn't affected at anytime.. I just want some help making sure that the threats are in fact gone.. also now there's a weird issue with my desktop background that's hurting my eyes. Everytime I open a window or click the start box the desktop background gets slightly bigger, and when I minimize the window it goes back to regular size.. how do i fix this? thanks.

Make sure, you PASTE all logs. If some log exceeds 50,000 characters post limit, split it between couple of replies.
