I've been having this problem ever since i bought my motherboard.
I use onboard sound (m2n-sli deluxe).
It's a really strange problem indeed:
Sometimes when i try to talk on Ventrilo, my mic will sound totally screwed (With a ton of feedback / crackling). At other times, it will be fine.
With teamspeak, this SOMETIMES happens, but hardly ever.
In Counter-Strike: Source, my mic will work totally fine / clear for one round. When the map changes, my mic will sound just like it does on vent when it is giving huge amounts of feedback. At the same time, my mic sounds totally fine on teamspeak.
With all this said, when i'm on vent, i won't get the problems i get in CS:S. But despite this, sometimes my mic will sound bad, straight from booting up my computer.
It's like this in sound recorder when trying to use a standard mic also (As i use a headset). When i use a normal microphone, and press record in sound recorder, i will get the same feedback as in CS:S and vent. But every so often after a few hits of the record button, it will record fine and clear.
