PCI and AGP

I was told to switch my settings in BIOS from AGP to PCI for my gfx card.

I don't get the difference... :( I stuck the card in the AGP slot so why would it work better if I changed the setting to PCI?

Basically I'd like to know what the big difference is..

in fact.. maybe it is in a PCI slot but how can I tell?

AGP slots are brown, PCI are white.

The BIOS setting applies only if you have two video controllers and it says which one will be considered primary - the one connected to PCI or the one connected to AGP.
