Hmm, after OTL rebooted my PC, my extensions and hidden files options are ticked again...

Kasperky is taking a really long time to download the files. So here are the logs of the other scans first.

TFC ran and rebooted.

my extensions and hidden files options are ticked again.
Some of our tools may be doing this.
Set it back to what you want and see, if there are any changes again.

Update Adobe Reader

You can download it from https://www.techspot.com/downloads/2083-adobe-reader-dc.html
After installing the latest Adobe Reader, uninstall all previous versions.
Note. If you already have Adobe Photoshop® Album Starter Edition installed or do not wish to have it installed UNcheck the box which says Also Download Adobe Photoshop® Album Starter Edition.

Alternatively, you can uninstall Adobe Reader (33.5 MB), download and install Foxit PDF Reader(3.5MB) from HERE.
It's a much smaller file to download and uses a lot less resources than Adobe Reader.
Note: When installing FoxitReader, make sure to UN-check any pre-checked toolbar, or other garbage.

BTW, how did I get infected with TDSS root kit in the first place? I didn't run any suspicious files. I'm guessing it's a website injected type?

Unfortunately, there is no answer to your question.
Too many possible sources and there is no tool, which would say, where the thing came from.

Much appreciate your help! Kasperky is 9% done with the scan. Found a few more threats so far it seems. torjan downloader and torjan spy.

One of the steps earlier created a system restore point. During the scan from Kaspersky, norton picked up the same TDSS virus alert from the system restore files. I thought I had Norton disabled, I guess it reenabled itself? Since it's just a restore point, I'm guess it's ok? Kaspersky still running. It is at 86% now.
