Why are cookies not all in the one Cookie sub directory

After my experience with some virus and using Panda free scan. It found some 235 spyware cookies on my computer. I removed all my cookies and did a further scan this time it found another 156 . This time I noticed they were hidden in a subdirectory of my scanners program called Smart Scan. They were buried way down but still in a subdirectory called cookies. Why onearth would my scanner be saving cookies.???
I am now on my 3rd scan and again it is finding more spyware. Not so many this tme but stuuf that had got past my anti spyware software. I am noe going through Spikes document to see if I can block the obvious gaping holes I must have in my so called protection. I am glad my computer is only on for a short time each day.
Any comments would be welcome
Regards
Gustav
