I am using Systools Hard Drive Data Recovery application to retrieve my deleted files from my computer's Hard Disk, which I run the scanning of those files from a separate system of course. But I want to install Windows Cleanup Utility on the said system. Now, my problem is, I don't to make trouble on the scanning task. I dont want to spoil the scanning of the removed hard drive. But the circumstances requires me to install the Windows Cleanup Utility to this working system. Is my system/computer capable of doing two tasks at the time? Would I impair the scanning of the files by Systools Hard Drive Data Recovery software if I insist to execute the other task?

I would say not to install anything on the 'other' drive where you are trying to recover files from. Recover everything you can using whatever software you trust, I find Piriform's Recuva as good as any, and obviously save the files to a different drive.
