Moving start menu and desktop

Just wondering...

I have 2 hard drives, one with windows installed on it and the other for everything else... programs and personal files.

The main reason for this was to protect everything in the second hard drive in case windows became unusable. However, in the event of a Windows reinstall, useful things such as desktop links and start menu programs are erased. Is there a way of moving them from one HD to another? Also, are there other things to consider?

the desktop links are stored in your profile (if you are using xp it's located in: %systemroot%\documents and settings\profile\desktop

You also can copy other stuff like favorites.
 
If i move my profile, will it affect things like logging in? how do i tell windows that its moved?

i could just settle for backing it up but i just want to know if theres another way.
