System startup files are split between 2 harddrives

OK i installed windows server 2000 on a computer with 2 hard drives one is 20 gigs the other is 5. the only reason i did was because i couldnt find out how to work around the Cant find a hard drive issue. so now my system is installed on the 20gig. if i remove the 5.gig whis has nothing but hidden files on it i get cannot find Ntrl or some file error. can i get windows to rewrite this info to one harddrive? or is there somthing else i can do other than reformatting>?

Not quite sure what you've done, but Windows should have only written to the one drive. Disconnect the smaller drive and see if it'll boot.
 
Can you copy it from the other drive or your Windows CD. It should be in C:\.
Also there should be:
boot.ini
NTDETECT.COM
