Are there any disadvantages to stopping and starting a disk defragmenter? i.e. doing 30%, stopping it then doing 30% again next time.

If you switch off in between, even Diskeeper will start from scratch, so interrupting is not of any help to your system. Let it run overnight if it is a big HD and the defragging bothers you.
