Ok, a couple questions:
1) Should FSS, MBAR, JavaRa, ComboFix, OTL, and Security Check still be on my computer after the OTL tool cleanup or should I delete them?
2) Google Chrome needs to be updated but it says 'updates are disabled by administrator', what do I do to enable them?

OTL should have deleted itself and it should have uninstalled Combofix.
As for Combofix...

Go Start > Run [Vista, 7 and 8 users, go Start>"Start search"]
Type in:
Combofix /Uninstall
Note the space between the "Combofix" and the "/Uninstall"
Restart computer.

You can delete others manually. They don't install.

As for Chrome...

Following steps involve registry editing. Please create new restore point before proceeding!!!
How to: http://www.smartestcomputing.us.com/topic/63983-how-to-create-new-restore-point-all-windows/

Go Start and in "Start search" type:
regedit
Press Enter

Registry editor will open.
Navigate to the following key:

HKEY_LOCAL_MACHINE\SOFTWARE\Policies\Google\Update

In the right pane you'll see some items.
Right click on each item and click "Modify".

Change "UpdateDefault" value from 0 to 1
Change "AutoUpdateCheckPeriodMinutes" value from 0 to 1400
Change "DisableAutoUpdateChecksCheckboxValue" value from 1 to 0
Change "Update{8A69D345-D564-463C-AFF1-A69D9E530F96}" value from 0 to 2

Close registry editor.
Restart computer and see if you can update Chrome.

It still won't update, but it's giving me a different error now, it's error 7. I tried to follow the instructions it gave to try and fix that error but I can't open the administrative template it said to download.

Update failed (error: 7)An error occurred while checking for updates: Google Chrome or Google Chrome Frame cannot be updated due to inconsistent Google Update Group Policy settings. Use the Group Policy Editor to set the update policy override for the Google Chrome Binaries application and try again; see http://goo.gl/uJ9gV for details.

Go back to:
HKEY_LOCAL_MACHINE\SOFTWARE\Policies\Google\Update

Right click on "Update{8A69D345-D564-463C-AFF1-A69D9E530F96}" click "Modify".
Under "Value name" change {8A69D345-D564-463C-AFF1-A69D9E530F96} to {4DC8B4CA-1BDA-483E-B5FA-D3C12E15B62D} (leave "Update" word alone).

New "Value name" should look like this:

Update{4DC8B4CA-1BDA-483E-B5FA-D3C12E15B62D}

Exit registry editor.
Restart computer and see how it goes.

I assume you have Chrome closed?
If so....
Start registry editor by typing:
regedt32
instead of:
regedit

It still won't work, I'm going to see if I can try to get the instructions google chrome gives me for the error to work

Go back to:
HKEY_LOCAL_MACHINE\SOFTWARE\Policies\Google\Update
Right click on "Update{8A69D345-D564-463C-AFF1-A69D9E530F96}" and click "Delete".

Right click on any empty space in right pane.
Go New>DWord (32-bit) value.
You'll see "New Value #1" key created.
Right click on it, click "Modify".
Under "Value name" paste Update{4DC8B4CA-1BDA-483E-B5FA-D3C12E15B62D}
Under "Value data" enter 2.
Click OK.

Restart computer.
