I think the clearest argument I can make for it being some form of malware that we have not yet located is that Services.exe will not run. C:\Windows\System32\Services.exe fails from command line, explorer and run. That is an executable file, it should run no matter what.
I just ran HitmanPro and it found 2 infections that we didn't see earlier, MyStart and FindWide.
As far as SFC not working, the bad hashes, sure sound virus like to me, but it sounds like you have given up, unless you have any more suggestions.

That's incorrect.
You can't simply take some system file and execute it. That's up to Windows to use it. It's not some user file.

You certainly seem to have some issues with Windows installation but it's not malware related.
