Inactive Black screen with curser and error

My friend was on some bad sites and got a virus that contained a black window and he clicked it open.. it took a picture and my friend immediately shut off computer.. When rebooting I get a black screen with blinking curser.. I put windows disk and able to assess programs I was able to wipe of windows but now getting the missing startup file. the virus is probably still on it.. It won't let me do much. Originally was windows vista but a windows 7 pirate addition on. Please help getting this computer fixed.. I don't know where to start.
