Game progress lost after PS3 backup

Have you heard anything about the PS3's backup utility dropping game progress? After backing up saved game data on my PS3 to a flash drive, the progress on all of the games is reduced in the console's HDD. That reduced progress is what went over to the flash drive. For example, a game that was 60% done is now back at 40%. This happened once before. It's as if the backup utility overlooks the most recent save or two.
