It has frozen a few times on firefox but I'm uncertain if this is related to the virus. I've not yet ran a full MSE scan to see if it freezes the entire computer like before.

My computer also has some sort of a problem with the motherboard and the SATA connections(it's always had this). For some reason the hard drive just disconnects so I have to open the computer and jiggle the cords.

Other than that should I be concerned at all about one of the logs that said I should replace a bunch of .dll files?

No. That was a fluke.

As for your other issue....

In this forum, we make sure, your computer is free of malware and your computer is clean :)
Because the access to malware forum is very limited, your best option is to create new topic about your current issue, at Windows section.
You'll get more attention.
