I had a random popup and it said that I might have windows limited functionality and a few minutes later another popup said that my windows could be a counterfeit? I am worried...

Download RogueKiller for 32bit or Roguekiller for 64bit to your Desktop.
  • Close all the running programs
  • Windows Vista/7 users: right click on RogueKiller.exe, click Run as Administrator
  • Otherwise just double-click on RogueKiller.exe
  • Pre-scan will start. Let it finish.
  • Click on SCAN button.
  • Wait until the Status box shows Scan Finished
  • Click on Delete.
  • Wait until the Status box shows Deleting Finished.
  • Click on Report and copy/paste the content of the Notepad into your next reply.
  • RKreport.txt could also be found on your desktop.
  • If more than one log is produced post all logs.
  • If RogueKiller has been blocked, do not hesitate to try a few times more. If really won't run, rename it to winlogon.exe (or winlogon.com) and try again

Download Malwarebytes Anti-Rootkit (MBAR) from HERE
  • Unzip downloaded file.
  • Open the folder where the contents were unzipped and run mbar.exe
  • Follow the instructions in the wizard to update and allow the program to scan your computer for threats.
  • Click on the Cleanup button to remove any threats and reboot if prompted to do so.
  • Wait while the system shuts down and the cleanup process is performed.
  • Perform another scan with Malwarebytes Anti-Rootkit to verify that no threats remain. If they do, then click Cleanup once more and repeat the process.
  • When done, please post the two logs produced they will be in the MBAR folder..... mbar-log-xxxxx.txt and system-log.txt

I don't see anything malicious there but your issue could be caused by some recent infection.
Did you have any recent problems with your computer?
Does the message say that your Windows is "not genuine"?
 
Yes, a message said that my windows was not genuine my wallpaper is now replaced by a black screen and on the corner says this copy of Windows is not genuine
 
We can try one trick but if it won't help you'll have to call Microsoft.

1) Click the Start button
2) Type: CMD.exe in the start search field
3) Right-Click on CMD.exe and select Run as Administrator
4) Type: net stop sppsvc (it may ask you if you are sure, select yes)
5) Type: cd %windir%\ServiceProfiles\NetworkService\AppData\Roaming\Microsoft\SoftwareProtectionPlatform
6) Type: rename tokens.dat tokens.bar
7) Type: cd %windir%\system32
8) Type: net start sppsvc
9) Type: slui.exe

After a couple of seconds Windows Activation dialog will appear. You likely be asked to re-enter your product key and/or re-activate.

Either key from COA sticker or key obtained from belarc advisor should work.
 
I did the process that you told me to do yesterday, and I could enter in my product key after I typed in slui.exe, but I couldn't find my product key so I turned off my computer and went to sleep and the next day found the product key and I did the process again, but the message now says my Microsoft is not genuine. What should I do?
 
You'll need to call MS to verify your key.
At this point there is no other option.
