Windows virus repair

I have a friend who has an infected computer. We ran Avast and found 162 infected program files and took care of them. We got to the windows folders and Avast ask if you are sure if you want to move the file. As I didn't want to mess up the windows files I left them as is. Is there any fix for corrupted windows files or does the whole OS need to be dumped and reloaded?

You can sfc /scannow (preferred)

Or you could run a Windows Repair
